And this is an Asterisk issue because?

This is a problem with the scripts that manage your Asterisk
configuration. You'll get better nswers in dedicated FreePBX
forums/lists . 

Alternatively, consider actually debugging the operation of scripts
rather than debugging through reboots and upgrades.
