Why don't you try the modification from Joseph Benden here: 
http://www.uglyboxindustries.com/cdr_addon_mysql.html

It can even spool CDRs to a file while the MySQL server is down and then 
store them automatically when its back up.

It should  fix exactly what you are experiencing.
