You are correct. Since this is all still in development mode, we haven't made any efforts to tie things together.

Once menuselect has stabilized, the svn:externals property in SVN trunk of Asterisk (and Zaptel and Asterisk-Addons) will be changed to point to a specific tagged release of menuselect, instead of 'trunk'. This will make it stable and unlikely to experience this issue.

No, don't open a bug... we can't fix it in any simple way. For now, you can search/replace instances of 'menuselect-tree' with 'makeopts.xml' in the main Asterisk Makefile, which will work around the problem.
