What distribution is it?
At boot time they are usually hotplugged by the order on the PCI bus.
Swapping cards may help.
I'm not exactly sure how to otherwise change the hotplugging order.
(in Debian I would simply put the modules in the correct order in
/etc/modules. Gentoo has something similar).
