The upgrade routines have been merged in to opensource branch last week.
The gui 2.0 automatically runs this on the first login.

Users who are upgrading now from gui 1.0 should not have any problems.

  I assume you meant 'Asterisk GUI 1.x to 2.x upgrade'

  Automatic Configuration upgrade from the GUI 1.x to GUI 2.x is currently only available 
  for our AA50 & Business Edition customers.

  So if you are trying the GUI-2.0, i would strongly recommend starting from clean Asterisk config files.
