Keep in mind that compacting folders isn't something unique to
Thunderbird. Problems with folder compacting happen frequently in
Outlook & etc as well. I do recommend that it be configured to run
automatically, though.
And for what it's worth, I think that IMAP is far better than POP, if
only because your mail is stored on the server, rather than on your
terminal. That way, if anything becomes corrupt or otherwise happens
locally, chances are slim that it would affect your mailbox.
